The trunk in my 1er isn't huge by any means--I am a single dude with no kids, so I don't pack a bunch of crap into it anyway.
You can get a big suitcase and a carry-on in the trunk, so I would think that your guitar case would fit.
As noted above, the actual trunk "hole" is relatively small, so take that into account...
