Not sure what you mean by the other rubbery pipe. Do you mean the silicon connector between the two charge pipe halves?
If so, I had the same issue initially when installing the VSRF charge pipe. Finally got it to (mostly) line up by rotating the lower and upper charge pipe sections while the coupler was still loose.
Btw, does CTS Turbo have different charge pipes for xDrive vs RWD?
