What needs to be reprogrammed if the negative battery terminal is disconnected to install a tune for example?

Radio, dash display, seat, cell pairing, etc. ?

I think it was also posted that if you open your hood and close up the car. Wait till it goes to sleep and no batt disconnect is needed

With that particular tuner since it does not interface 12v, you should be OK (putting the car to sleep). But it's still a higher risk than if you removed battery cable all together.

I swore when I disconnected the battery I lost more than the clock settings......but can't remember what else

You can always export your profile on a sub stick which should save most the stuff
