Yes there are 2 MPE options. The MP diffuser sticks out further than the stock one, so the pipes onto which you mount the tips (CF or otherwise) are longer on the one for the diffuser upgrade.
If you want to upgrade the diffuser and use the stock exhaust they sell extension pipes.
I don't follow your measuring suggestions at all sorry. I'm just going to put a 6' level across it. If they are square then contact on the tip will be flush. I suspect only the outer edges will touch.
