I removed my JB4 incase they need to do anything in regards to ECU work etc. You don't want making your service rep/tech's life hard.

I have an OBDII code reader and just clear the code before I pull up (which usually keeps the code off for about 50mi or so. I had my 10k required service done without a hitch. I would recommend looking at your local service advisors online and call them without giving out information and ask them how simple mods are handled such as downpipes in regards to standard service and judge their response.

I did this and I said I have an Intake/Downpipe installed with no CEL and want to know if it would be ok. He explained to me that it's fine however if you bring it in for warranty work such as blown turbo's or engine issues that the car should be bone stock because at that point it is treated like an insurance claim for the dealership.

I hope this helps, let me know if you need anything else.
