To VASTLY oversimplify matters, now that you have upgraded your speakers you can only do so much with what remains from the factory. Swapping the amp is one thing but that's expensive and complicated. By adding a DMP you basically make the stock stereo as dumb as possible and outsource the digital to analog conversion to a better unit. So it's coming into the car analog and the car doesn't have a chance to degrade the quality. You just rip CDs to lossless and load them up on the DMP or buy lossless files directly from a variety of sources.
I did the Bavsound speakers first, then the ghost subs. Was happy. Adding the FiiO after that still made a huge difference.

Perhaps a dumb question. Actually, several:
1. Are the high-end DMPs really better than iPod/iPhone music players?
2. What do you use to connect these DMPs to your car?

Viffermike is a better resource here. Short answer yes even a $100 FiiO will sound better than an iPhone. I don'd wade into the deep end of the technical understanding pool.
You connect it with an aux cable very simple.
